This is the first time we are upgrading to a new version of Revit. When upgrading a Revit file that contains several Revit linked files, will those links be automatically upgraded or do we have to upgrade each link separately before upgrading the central model?

They will be upgraded temporarily while the file they are linked to is opened/upgraded. You have to upgrade each file on their own. Upgrade the linked files first if they aren't linked into each other. If they are inter-linked then you'll endure waiting for them to upgrade temporarily regardless...unless you assign each link to its own workset and Close those worksets prior to opening and upgrading the files.

What i mean is:
When you tell it to upgrade a central, if it FINDS the links, it will take the TIME to upgrade the links (which can make the upgrade take about 4x longer than normal), but it only upgrades it in to MEMORY... It doesn't save them.
This basically means that you also need to upgrade them individually, or youll be stuck waiting for them to upgrade EVERY time you open the real model.
To combat this, my upgrade process goes like this:
1. Rename all the files (change last three characters from R17 to R18). This makes the models not find the links, so it doesnt upgrade them in to memory.
2. Upgrade them all one at a time using DFC and Save As.
3. Go to Manage Links and use Reload From, to pick the new versions of the files.
