Modifying the Structural Deck of a Floor [Clean up]

We have a roof with a structural deck layer in it. It is all one roof created using the floor family. But at openings it overlaps. Please see image.

Is there a way to control how it behaves? I know a few years ago there was not, but thought I might ask again. Google and Autodesk are not turning up any results.

No ideas? I was hoping someone might know if we can.

How are you creating your openings? Are the pieces to the left & right the same floor or two separate floors?

They are part of the same floor. We modified the profile to create a hole.

instead of modifying profile, try using the cage openings and just managing the offsets so it only cuts the elements necessary
