I'd like to revive this topic because of a new issue.. hyperlinked PDFs. I have two buildings on a site, both are rotated off of True North by varying amounts. At the end of the day, i'd like to produce a single hyperlinked PDF set, which in my head tells me i need to create a master file with two building files linked in. All modeling done in the building files, all annotation, details and sheets in the master.. What are the pitfalls i'm going to see here.. is there a better way?

Depends. Are you issuing them in one package of drawings (one permit) or two? Thats generally how i make my distinction between one file or two. If you are issuing one set of drawings (one permit) i would probably shove it all in one file and call it a day.
2 Permits = i typically issue different buildings with different permits as different files, and in that case you absolutely want the details done twice, even though its a few minutes of work get get things copied between files. I run into this question about details shared between projects all the time. I agree with Aaron about the permit scenarios. Generally, it is a false economy to try to share details between projects/models by linking or some other work-around. The cart ends up pulling the horse and the whole process ends up being more difficult to control because of it. I think it is more straight forward to duplicate the details between projects. It takes some management and communication (what doesn't?), but at least it is predictable. Trying to share something between projects to "save time" has always been fraught with peril even since the days of CAD.
